With the help of Zemplate we have some how resolved half of the issue. some how the path set in custom html module like images/home.jpg is not working. We set the path to /images/home.jpg and it worked.
Thanks Zemplate for all your efforts.
Now checking the menu images as it won't allow you to add / in front manually.
