I forgot to mention I'm using the protostar template figuring it would be the easiest.
I should also add in I'm a 47 year old pro tattoo artist, this coding stuff isn't very easy for me. I don't remember this issue from a few months ago with 3.1 so is there something new in 3.2 that changed the order the css is called in? Sorry if my terminology wrong.
I put on my headphones and a good album and started another demo site to try to put my finger on whats happening. In a plain install the nav pellet is following the template.css like it did in 3.1 but... yes always a but, once I change this color in the joomla template manager under advanced options and hit save the template.css is being overwritten. I see the change using firefox inspector the .css is now in a box saying inline 39. I don't know where this is or why it changes if you alter the template options.
None of this explains why the index.php needed to be reverted back after this change on the first site or why the nav pill. I'm almost ready to fire up photoshop and code up an old school html site and be done with it.

I know from experience adding anything to the template.css at this point it will just be overwritten by whatever inline 39 is. This cannot be correct behavior can it? Perhaps a 3.2 bug?
