Try looking at DOCman and Remository...and others here: http://extensions.joomla.org/extensions ... /downloads.
Although built to be download tools, they have a front-end upload capability and refined access capabilities. In the case of DOCman, specifically, there are two levels of permissions on each file--owner (maintainer) and viewer. It may provide exactly what you need or get you most of the way with some tweaking between what the extension provides and Joomla access.
