General Questions/New to Joomla! 2.5 • how to remove index.php on internal pages

I got the index.php removed from my pages - home page and all other pages. However after uploading new website changes from (jpa file from localhost to Cpanel) and doing the same procedure, the index.php is off of the home page but has returned to the internal pages even though I did it exactly the same way - how do I get rid of it?
